Here are some Research Sites that I use sometimes.

Brian,
I would suggest adding WorldCat http://www.worldcat.org/. This free version is somewhat limited. This is where I search to find soldier's diaries and maps held by special collections libraries. I have free access to the full pay version too, so if anyone needs me to search it, let me know.
I've also found a couple of free books using Google Books. They can digitize any book out of copyright (1940 or earlier), but they've mostly only digitized pre-1900 books. You can download the entire book as a pdf. I've gotten a couple of soldier's memoirs from the revolution and civil war that way. http://books.google.com/
Finally, I may be biased (I did an internship here), but the Confederate Relic Room has some really neat stuff, and their staff are so friendly and helpful. They're planning a HUGE civil war centennial celebration in 2010.
